India’s agricultural exports are facing increased scrutiny because overseas authorities have raised concerns about treatment, certification, genetically modified organism testing, pesticide residues and traceability. Japan suspended Indian mango imports after inspectors questioned procedures at a vapour heat treatment facility; China revoked the licences of three Indian rice exporters after rejecting consignments over alleged GMO traces; and Hong Kong and the European Union flagged problems involving Indian spices.
The disruptions matter beyond the shipments directly affected. Japan is a premium mango market whose approval helps establish credibility, while India’s export system still has limited pack-house and cold-storage capacity, uneven laboratory access and fragmented records of farm inputs.
What happened to the mango and rice shipments
Japanese quarantine inspectors visited the Rehmanpur vapour heat treatment facility in Lucknow in March during the mango export season. After raising concerns about fumigation, disinfection and certification, Japan’s plant protection authorities said on March 31 that mango shipments carrying inspection certificates issued on or after March 25 would be barred until operational standards improved.
The suspension covered six approved varieties—Alphonso, Kesar, Langra, Banganapalli, Chausa and Mallika—during the April-to-June export window. Japan imported about $1.54m in fresh and processed mango products from India between 2025 and 2026. On April 17, China revoked the import licences of three Indian rice exporters after its customs authority rejected consignments over alleged GMO traces. The exporters disputed the findings, citing GMO-free certificates issued before shipment.

Why testing and traceability are central issues
India’s Agricultural and Processed Food Products Export Development Authority notified the affected rice companies and published a list of laboratories approved for GMO testing on China-bound shipments on June 8. An agricultural scientist cited in the source said only a small number of facilities, concentrated in New Delhi and Hyderabad, conduct the required protein analysis, forcing exporters in Punjab and Haryana to send samples long distances.
The source also describes wider warning signs. Hong Kong suspended several Indian spice products over pesticide residues, with quality deviations found in nearly 12 percent of samples. The European Union increased inspection frequency for Indian cumin to 30 percent in January 2025 after 312 spice alerts in its rapid alert system during 2024. A food-safety scientist attributed the difficulty partly to supply chains in which records of pesticide use often disappear after the first sale.
The structural pressure on growers and exporters
India has 207 registered pack houses, with 72 percent concentrated in Maharashtra, while limited cold storage and logistics costs consume roughly 15 percent of export value. More than 86 percent of India’s cultivators operate farms smaller than 2 hectares, making consistent standards harder to apply across the supply chain.
The government says it is upgrading laboratories, tightening controls on antibiotic and pesticide residues and aflatoxins, expanding risk-based inspections and introducing digital systems. The source says recognised laboratories increased from 22 to 89 over the past decade, while approved export certificates rose from about 61,000 to more than 170,000. It gives no timeline for the planned laboratory upgrades.
Farmers and processors are already absorbing the impact. A Gujarat Kesar mango farmer lost a major Japanese buyer, a basmati farmer in Haryana reported an 8 percent fall in local prices, and a turmeric processor in Kerala said residue testing cost 15,000 rupees, nearly 10 percent of quarterly profit. India remains the world’s second-largest agricultural producer but accounts for 2.4 percent of global agricultural exports, with processed exports near 17 percent.
